Religion vs Government

Is a government supposed to regulate what a religion is and what it isn't or is it religion supposed to regulate what a government is and what it isn't?

If the government favored the positive aspects of religion why not just say Christianity? over the negative I might agree, however it seems like the only time religious ideals are introduced as policy is when those ideals exclude, isolate, and hinder people who do not share Christian values.  It seems to me that while mankind is said to have free will, most government actions proposed by religious representatives seek to eliminate free will.
